On a mac250 (and on plenty of other fixtures) the strobe effect is mixed with the control channel. 

Is there a way (possibly in the profile) to make it so that when I affect the strobe using the strobe/shutter slider I do not run the risk of resetting and/or lamping off the fixture?

You can edit / create a new customised profile.

But in that profile, can I break up the control channel so that the shutter/strobe fader will not allow me to hit the values that reset/lamp on/lamp off the fixture?

No,
it is not possible to break up ranges on a single device channel to several control channels.  Smartfade ML does not support that function.
